Title: ECU flash question

Haven't got my ECU editor yet, but doing research on flashing my Gen2
When I put an exhaust on, will i be removing the stock exhaust air/fuel sensor function when i flash the ecu?
I have a few other specific questions,  can someone provide me a link or help me out I appreciate it.
