Not sure I understand your question - the "main hot wire going to the battery" is from the alternator.

I didn't know if the bike had a alt.  If so why doesn't the bike keep on running when I disconnect the battery like on a car.  This is normally how I check to see if I have a bad alt or battery.

It may be that the bike alternator doesn't put out enough to cover the drain at a low (idle) rpm.  Most of the bike alternators don't do much at low rpm.  Other than that I don't know.

I thought about what you said about low idle ?  Sounds like that would be an example of a generator and from what I could remember I didn't notice an alt in the service manual only a three phase A.C. generator.  So if I'm reading the manual correctly can I install a battery isolator after this(mainline going to the batteries). Will it support two 12volt batteries with the same specs.

So I guess it's not possible to hook up an battery isolator .  Just do it an series with the main battery I guess .  Can the main system maintain two batteries rated at the same specs?

You should be able to use a battery isolator - whether alt. or gen. -  unless you want 24V it would be better to wire in parallel.  Look in the isolator instructions and see what they show.

In the service manual, it cautions you to  never  disconnect the battery when the bike is running. You risk ruining the ECU if you do.

?????????? There is no gurantee in risk. Beside this not a common practice I do on my bike thanks anyway bro.  If you do decide to do this test(unpluging your battery to see if your alt is still working) on your car I would suggest going to sears an purchasing a 9 volt componet that plugs into your cigaret lighter to prevent any damage to your car EMCU.
