'04 750 Forks

Are the newer 750 forks the same diameter as the 1000 forks? And are they the same length?

Yes they are, only diff is chrome sliders and different colour anodising on the legs. I'm putting a set in a Busa with new clamps and have put the gixxer 1000 forks next to a set of 750's. O/A length the same too.

How are you modifying the lower clamp to fit the forks smaller diameter?

There's  only 1mm difference. For me I'm going to machine up a new lower triple clamp, although you could easily have machined up  a "sleeve"  with a shoulder on it to fit between the 750 forks and the Busa clamp. The sleeve would have a wall thickness of 1/2mm ( 20thou ) and would need to be slotted .
