Weird running issue

 A good running 2006 1397 , I just had engine out and added the APE Gen 2 crank, ran great before. Now it acted like rev limiter and went flat at upper rpm, threw C-24 and C-27 codes. Plugs looked good, swapped coils --no change, swapped ecu--no change--- ran coils off separate relay-- no change, swapped stator and crank sensor-- no change, pulled cam sensor and it revs way better but still throws those same codes, will let it cool off then pull cam cover to check cam timing and pin height.
Any input??

I hate when this crap happens. Remember you are dealing with a bike that has a wiring harness that is more than 15 years old.  However, since you pulled the cam sensor and it reved better AND threw the same codes.  Like you are doing, I would check the cam timing...Intake that goes above 112, will act like that.  I personally would have swapped the cam sensor before pulling the cam cover, but it probably wouldn't have changed the problem.
