Still having start up problems after 30min ride?

I have a 1397 13:1 motor. I have tried the new full charge YTZ14 and my factory 12 battery. It starts right up when cool or not ridden. I go out for about 30 minutes and let her get warmed up to about mid mark on the temp guage she will not restart. I have to push start in 2nd gear and she fires right off. Could my timing be a hair off and won't let it fire off after it warms up? Anyone had this problem? This is my first Busa and build...
2001 Busa with
2004 Motor and all internals
2004 ECU
2004 Power Commander
Did I leave something off that I need to change for the 04 upgrades?

I know about the second battery mod (24 volt) but, I have several people that have the 1397 set up and don't have this problem after 30 min riding. I am going to try the 2nd battery mod but wanted to get a few more opions 1st.
